Cranking battery

My Bass boat is 2 years old and sat in my hot Vegas garage for 6 weeks without starting. Usually I'm fishing 2 times a week. Went to lake went to start click. Got it started by jumping from trolling motor batteries. Question is since I only have a 2 bank on board charger for my trolling motor batteries, can I just keep my cranking battery hooked up to a separate trickle charger.
 
That's a really good question because I dont plan on using my trolling motor and I have 3 batteries as well. I was just trying to figure out how to put an on board maintainer on for the batteries.
