What do I need to check before starting the motor?

Three weeks of heavy rains must have drained my battery, and the bilge stopped working.

Luckily it was sitting on the bottom with nowhere to sink further, but the batteries were underwater.

Emptied most water by bucket and has been sunny last couple days to dry out a bit more.

Trying to charge the batteries but it doesn’t seem to be working.

You are going to have to go through all breakers, and fuses. To see what is tripped or blown.

Are all of them in the console?

No there should be a in-line on the positive wire to the battery going to the fuse block. All this is if everything was quite dried out before you cranked the motor over. And there are a few on the motor, under the cowling to.
